Well I'm planning on building an eco engine build and boosting it. I've decided to go with MSII as a complete stand alone system and I'm wondering when the best time to install the MSII.
A: Should I do it while the car is stock, to get all the kinks worked out and get it running?
B: Wait and install it when I put the built engine in?
I'm thinking the best time is to do it while the enigne is stock, probably this winter, so next spring I'll have it up and running, to ensure all the little set-backs are had and worked out before I drop the built engine in there.

Agreed trying to tune with it on a new engine never ran is a paint. If it gets cold there dont plan on having that tune long. Now that its warm here my tune blows

Sounds like you need to adjust your MAT fuel correction table.
Agree'd. Go back over the tune when it's warm. You can set the IAT correction on MS. You can have it add more fuel the colder the air is.
Also i've set mine so that Automatic Mixture Control is turned on. It's supposed to somewhat emulate the learning curve of a stock PCM. You can set it to do a FLASH update or a RAM update. The Flash update will update will sit and continuously reflash the the fuel tables, which could eventually go past your flash write cycle. I use RAM update and leave it at that. If I want to keep the table that it's come up with at the end of driving, just simply take the laptop and do a FETCH then BURN and it'll be in there forever.
I would not use mixture control, or even autotune when starting. I suggest just doing it by hand and then letting autotune or AMC to do the fine tuning work for you. If you set the car up and start to drive without modifying the fuel tables you will have no power, and it's a little hard on the engine to be doing WOT like that. But you'll learn what you're doing quick enough.
You also might wanna look into seeing if anyone else has an ECO + MS-II and see if you can get the tune from them. It probably won't be spot on for what you need, but it'll be a good starting point.
