When I shut off the vehicle, it continues to run fine...but when it goes through the countdown and shuts off it automatically unlocks the doors. I have a clifford alarm and it won't let me alarm it until the car is not running..Any idea on how to remedy this?
-Car is a 1989 Toyota Supra and the turbo timer is an HKS. Any more info that's needed let me know.

Does your clifford have remote start? and what model is it?
You can setup some cliffords to do a turbo timer function.
Does the turbo timer itself hookup to the door locks if so I would just remove that wire? But I doubt the alarm would arm seeing as it see the engine running still. (if you have it hooked up right!)

Worst part is I have no clue what model of clifford it is..it just says clifford

The original owner had it installed and that was the only book for the car he didn't have. Any clues on how I could find out? Surely it wouldn't be as simple as popping the hood and looking for a model number would it?
At one point in time, the battery in the car had died from it being idle forever..and when we dropped in a new battery it worked right. It would lock when the car shut off..but since then, I had to replace the battery again and it isn't doing that anymore...either way, it would only lock..the alarm wouldn't be activated.

Cliffords are programmable. They have
MANY options (remote start, windows up/down, delayed arming, prox settings, just to name a few!), depending on model #. They can even use a special connection to hookup a labtop to make setting changes (most of which can be done on the key fob but not everything).
I suggest you find out the model number and get a book for it would be a big help and a good start. Or even better find a clifford installer near you they will very likely have a labtop they can hook up to it and program it to your liking, if nothing else they can figure out what model # it is and order a book for you.
