Trans problems

I have a 01 Z, 5 speed with a small trans leak, due to my SPEC flywheel separating into two parts a few months ago. Put a stock flywheel back in, and the mechanic welded up the hole. Now, I believe the whole is leaking, mechanic said it might, and I ran the trans fluid level down. It shouldn't leak t'ill dry b/c of where the hole is, but it definitely messed things up. It makes noise in all gears, and I am pretty sure the syncros are going/out. My Haynes book says the most likely thing is low fluid level that burned the syncros up. I understand the trans is gone, my question is if this could mess up the clutch and or flywheel. What worries me is it seems like over night the clutch started engaging really late. Could the bad tranny be messing with the clutch or is it just messing with how the clutch feels?

Also how hard is it to changing the trany? I know since I am asking I probably shouldn't try it, but I also got to learn somehow. I have a floor jack, cherry picker, extra pair of hands, and almost any tool I need (work at an auto parts store).

And, where can I contact SPEC about seeing if they will warranty my Flywheel. I heard they have in the past, but I don't know how to contact them, do I go through the place I bought it from?

Since the first half of my original post is not important because I am replacing the trans anyway, the real questions I need answered are below.
