grinding problem

ok I have posted on this forum a couple of times and no one ever post a response so im going to try one more time before I give up on this forum. Here is my problem. I have 00 z24 5 speed. I just put a new motor in it. After the install the shifter was really sloppy and hard to get into gear. Then I was driving it and the line that goes from the slave cylinder to the clutch pedal blew so i had to get a new line. I put the new line on and bleed a hole bottle of brake fluid threw it. The shifter is still sloppy but now 3 and 5 gear grind when I try to put it into gear and its hard to get it into gear. I did not have any of these problems until after I put the motor in the car. Please if anyone has any idea's or know what the problem is please post it here or PM me PLEASE!!! thank you.

its also a getrag tanny. Just to update. If I go out there and pump the clutch pedal fast the pedal will get hard as a rock. If I pump it nice and easy it then its fine. 3rd and 5th still grinds really bad. the rest of the gears are fine. Just started this when clutch line was replace. I have bleed all the air out of the system too.

It seems odd that it only does it in third and fifth. Have you 2x checked to make sure your shifter cables are properly attached to the braket on the trans?
