I found a complete manual trans setup for a 96 2.4L (tranny, clutch, flywheel, hydraulic lines, pedal, shift cables, etc) for a very reasonable price. I wanted to know if this would with a 00-02 2.4L or if I have to find a Getrag trans to use.

You'll need to move the mounts on the frame. But you can do it.
It would work, but I would not get that tranny, I would go with a getrag better tranny.
