What to do?

Okay, I am getting installed an Alpine F240 4 channel amp for my Infinity speakers and and MTX 4001 two channel amp for my two Infinity 1230 subs. What would be the ideal setup for this?

How should the amps be connected? I was thinking that the head unit would lead to the 4 channel and then to the speakers and the 2 channel would come from the head unit and then go to the subs. Wouldn't this get messy with all the wires? Or could the 2 channel come from the 4 channel without drawing any power from it? I'm confused.

If your head unit has 3 sets of rca's on it, by all means, run 3 sets back. The front and rear goto the front and rear of your 4 channel respectively, and of course the sub out goes to your sub amp. If you wanna save on length of rca's, most amps have RCA outs on them, go from the 4 channel into the 2 channel, but most decks have subwoofer volume and things like that, and some decks have a higher preout voltage on the sub than the front/rear.

So I should run the 2 from the 4. What kind of information do do I need to find to tell me whether or not I'll be cutting my legs from under me?

I personally like running 3 separate RCA's from the head unit, if your head unit provides 3 sets.

My Eclipse only has two sets of pre-amp outs. Also I have one front speaker with a bass filter battery looking thing. I just haven't gotten around to putting the other one on. Should I have it put on? When I get a lot of bass it sounds like crap from that speaker. Or will the amp take car of this?

Should I let the amp power the speakers as is; or should I cut the bass and just use them as tweeters? I want to keep my midrange and I assume I wouldn't get that much out of 12's.

If you're getting a lot of bass, turn down the bass!!! You can do a line-out on your 4 channel amp into your RCA in on your 2 channel amp.

Definitely cut the bass down, and what speakers do you have up front and in the rear?

Infinty 3-way 6x9's in the back, and 6.5's in the front.

Turn down the bass, read the info i've given you, and you should have no problems.
