Im running my subs and amp off a stock deck, so my remote is simply a toggle switch with 12 volts behind it.
Sometimes, when I turn it on, Ill get the first half of a bass drop, then the amp will shut off. If I turn my switch off, and on again, it will work.
This happens like 50% of the time. And sometimes can happen 2 or 3 times in a row.
All connections and fuses are ok.
Any ideas?
Its a Kenwood amp.

Sounds to me like the constant 12V isn't getting enough power when the bass hits. What you can do, is run that remote turn on wire to the Fuse Box (make sure it turns on with the key, then off with the key). I did this with my XM Radio, just used the windshield wiper fuse and it works great.
^^ But I dont want the subs on ALL the time my car is only... only when i want loud music, hence the toggle switch.

Maybe your toggle switch is dying? Mine did that with my underbody kit. It would be on for a while, then shut off. I bought a new switch and that did the trick.
