I was wondering if I could put a rear disc conversion kit(Baer) on, and keep the front the same without upgrading it to a big brake kit, or would that effect the braking?
wouldnt really be worth it since the fronts do almost all the braking anyway, rears do some but not much at all.
Just upgrade the fronts with good rotors and good pads and you will notice a large difference. I would not worry about the rear unless you do the Neon conversion, that will help some.
Yeah, if you're looking for performance then you're better off spending money on better pads in the front. Having bigger brakes on the back than on the front just isn't all that good a plan. Perhaps consider the neon conversion?
What's your goal in all this?
If you want the looks of having rear discs - yeah, the rear disc conversion is cool, but it kinda looks dumb with huuuuuuuuuge rear discs and puny stock discs up front. Trust me I know, I ran that way for 3 years
Without a doubt... the best brake upgrade is a bigger FRONT disc with huge calipers.... but if that's beyond your budget... (N-body swap or otherwise)... better discs and pads will make a difference.
So, what's the best bang for the buck for a big front disc setup for 3rd gen Jbodies?

Probably the NWF swap, I did mine for under 250 dollars with drilled and slotted rotors and all.

What's a sticky?
I dunno about other people, but I noticed a big difference with the rear discs. I feel them biting hard and helping with heavy braking quite a bit more than the drums ever did. I'm very happy with my setup, and I'm off to the race track on Saturday to really put them to the test!
