im trying to do an engine swap cause my 99 engine died. my friend gave me a spare motor that he believes to be a 2001 motor looks the same but the wireing was different so i had to change out the harness as well.... well i ran into a problem the problem is that the new harness does not plug into my perfectly fine master cylinder for my brakes..my question is, is there an adapter i can get or do i have to get a new cylinder ?

the 99 - 00 line is a pain in the ass to switch between, everything needs to be rewired... you should be able to cut the plug off the old harness for the master cyl and spice it in to the new harness.... You'll need the 01 ECM also...
