HELP!! PLEASE!!! FREE COOKIES!!Will Pay for help!

I have stalked JBO for quite a while, only posted a few times. i recently decided to buy my second 1996 Cavalier Z24(Hard top this time),And i am having trouble with a problem i cant pinpoint, im desperate at this point, Here are some of the symptoms the car is having i have no idea if they are related or separate problems.

*Car doesnt start on first try unless you hold it over for a bit,ALWAYS starts on the second.
*The idiot i bought the car from bypassed the fuel filter,no idea why i just found this out.
*once the car heats up to normal operating temp and has driven a bit, when you turn it off it doesnt want to come back on,you can turn the key over all you want but it wont crank,if you let it sit for several hours it will again crank up on the second try like normal.
*Car sometimes hesitates at around 2000rpm if accelerating from a slow speed or from a stop, acts like it is gonna stall out, usually doesnt, but during the time you can put the pedal to the floor and it wont do anything til it decides to accelerate again and when it does it takes off like nothing happend.
*when the car car shuts off it Throws a code thats comes up on ODB as "system too lean",
* when i first bought the car, i changed the plugs and discovered The black spark plug clip thingys under the cover were seriously warped, melted a little, all of them.so i left them out, will this cause trouble?

I thought if might be the fuel system, specificly the fuel pump, but you can hear it prime and turning the key over till the pump activates multiple times doesnt help it crank any better, i thought that maybe the lack of a filter would cause stuff to gunk in the injectors but the car really rockets, shows NO sign its not getting gas, (except for the aformentioned occasional stall thing at around 2k)

Info about the car
1996 Cavalier Z24 123k miles
50% Chance motor came out of a grand am due to radiator hose setup
Automatic
Lightly Modded with a few bolt ons.

Im stumped i would be willing to send someone money paypal for the first right answer, Thanks for you time guys

CRAP, forgot to tell you guys, after runing for a bit it sometimes cuts off, will comeback on but nuetral doesnt work, you MUST put the car in park and turn the key back over to completely off and the then proceed to crank it.

Well this is an OBD II car. I would imagine that your computer is throwing codes left and right. Take it in to someplace that has a diagnostics tool, and see what they can read from a diagnostics scan....the scan really isn't very expensive, and if you know the guys at the shop they will sometimes to it for free.

Hope is not a plan. Change is not a destination.

Put a fuel filter on it. They cost like $10.
I'm not too sure about those years but you took the spark plug boots off and didn't install new ones? Get some. Sounds like there might be something more serious though if they were all melted.

I have several OBD readers
Its all Pass, only time it throws a code is when it dies. threw 2 codes prior, bad sensors but i replaced them and the codes dissappeared.

My moms neon did that and it was the wires themselves. One of the boots had a hole in it an was jumping fire to another cylinder. It read rich though because one cylinder only occasionally burned the fuel dumped into it.

I would take it to a shop. Usually $30 to tell you what's wrong, unless you have a really friendly dealership that won't charge to diagnose(those are the best!).
