Replacing 98 motor with a 00...PCM/ECM problems??

HELP!! I blew the head gasket on my 98 Sunfire 2.2 two years ago. At that time I went on eBay and bought a low mile 00 motor with the assumption that it should be a direct swap. It ran fine but when I went to get the emissions test done it would not pass due to an oxygen sensor fault. I'm in the Navy and got orders overseas so I just left the car parked in my parents drive and decided to worry about it when I came back. So, I'm back now and want to use my car! I did buy a 00 Electrical Control Module (Delphi part # 12218903) thinking this would fix it. My problem is I don't think the plugs that connect the computer to the wires are the same. Am I even looking at the right place? I found the PCM near the passenger side front wheel by the horn...is this what I'm supposed to be swapping? I haven't pulled it, just looked at it from the ground. What can I do to get this thing legal again? I vaguely remember someone telling me a hole could be drilled into the block and a sensor fitted to it that way, I'd rather not go that route, if I can get away with swapping the computer I'd like to go that way.. I'm not too car savvy (obviously :-) so if you could dumb down your explanations / suggestions I'd appreciate it. Thanks for anything you can tell me!!!

You can't just swap the PCM's, way too much changed in 2000 to do that.

Did you try replacing the oxygen sensor?
