Yes. They are connected inside the battery by the plates, so they are technically the same thing... but theoretically they're different... *insert X-Files theme song here*

those battaries just give out different ammount of amps. The yellow top one has more of those. Supposed to last longer without charging, that's all.
the "red top" are starter batteries, they are made to start the car but should generaly not be used to power electrinics when the car is off (I'm talking about a current draw that will drain the bat down, not listening to your stock radio for an hour or so.)
the "yellow top" batteries are start/deep cycle batteries that are designed to be almost completely drained and recharged. These are tyhe ones you would want to use if you plan on running anything other than the basics without your car running for any length of time.
I believe that the starter batteries have a somewhat sharper decilne in voltage as they drain, while the deep cycle battereis tend to maintain the "normal" voltage longer while being used and not being charged.
