Ok so i'm still running my auto pcm and gauge cluster cause i cant get the car to run on the 5 spd one. I have a 5spd cluster and swapped it as well when i did the computer and the car will start for a sec and shut off and my theft system light flashes... what do i have to do to get a 5 spd pcm in my car?

this is normal. start it, let it shut off, let the light blink, and go away for about 10 minutes. once the light stays on steady , do not turn the key off, but try to start the car again. if it starts and stays running, you're done. if it shuts off again, let it alone for another ten minutes. there's a complete writeup on the PASSlock relearn procedure here.

when I do this should replace the auto gauge cluster with the manual one before it learns the new password?

Not necessary. The old gauge will work fine. (minus the shift light but I hate that anyway)
