I just put my cavalier back on the road after being parked all winter (outside), I was cleaning out the trunk and noticed a good 2-3 inches of water in the spare tire well. Any thoughts as to what causes this and an easy way to get rid of it??? I was thiking maybe drilling a hole in the bottome of the well, but that would leak water back in while I was driving.

Check first the condition of the weatherstripping around the trunk, any cracks could leak. If that is alright, next thing I'd look for is the antenna bezel, could be loose, or rotted, thus leaking into the trunk. Peel back the carpet in the trunk on the right side, and look.
If nothing, dry the trunk, and hose down that area until ya find water. Don't start cuttin' or drillin' until the source is found. After all, water does not travel up unless forced.
If you drill a small hole (about 1/8") at the lowest point, that would at least allow you to get rid of the water - or you could just bail it out with a small pail or cup, and mop up the rest with a towel. I would get the water out of there ASAP, but still concentrate on figuring out how it got in there. I would probably get a helper to go inside the car with the back seat down, and give them a flashlight. Then you could run water over it from the outside and they could watch for where it's coming in.
I believe that the sunroofs in these cars drain towards the front, but if I'm wrong, then there could be a drain hose disconnected somewhere going from that - but that's probably pretty unlikely. If you get a co-operative buddy over there, it shouldn't be too hard to figure out.

I checked around, and on the left side the wires for the brake lights ETC were caught in the weather stripping, so maybe that caused it. Thanks for the help
Theres a drain on the right and left side of the car in the trunk for the sunroof. just pull back the carpet and you will see a rubber hose on both sides. Check if they are cracked or popped off, thats what happened on mine.
Also, as a temporary fix, drill a hole and stuff a little gromet with a little drainage hose running down so there is less chance of water coming back up.
