Eco Swap, Tranny problem! ECU in "Limp Mode?"

Long Story... I'll try and keep it short and sweet.

Turbo'd my 2001 2200 automatic sunfire, had fun, pushed it & blew it up. We're not idiots. Swapped in an Ecotec. Car started up, np. The problem came from the transmission. It felt stuck in a higher gear, wasn't pulling while idle, etc. Gauges in the car worked, temp was fine, rpms climbed, just had a rough time moving forward. Upon further investigation the transmission plug was pretty jacked up. pins pushed in, pins missing, etc. It was ugly.

I bought and swapped in another Ecotec that had the transmission still factory sealed with the wiring harness unscathed & still attached. Beautiful. Re-swapped Friday night. Car fired up first try, np. Transmission seems funky. Same deal.... felt stuck in a higher gear. Wasn't pulling at idle.

We're currently exploring options, suggestions, scenarios, etc. Seems related to what many people call, "Limp Mode", something to do with the ECU. Probably needs to be 'reset' or 'reflashed'? The MAP, TPS, and IAC sensors are all correctly connected. Not sure what else could cause this.

Any help would be appreciated. Thanks in advance, sorry for the long post.

To add.... The only thing that has remained the same from Swap 1 to Swap 2 was the ECU.

Could be youre transmission might have needed to be reflashed.
